  Germline-enriched and sex-biased expression profile cluster D. hierarchical clustering [cgc6390]:Cluster_D
  spermatogenesis-enriched Comparisons were made between genotypes by subtracting the mean log value of one ratio from another, and the significance of the difference was evaluated using Student t-test for two populations. For the fem-3(gf) versus fem-1(lf) direct comparison, authors performed the same analysis, except they used a Students t-test for one population. Author chose a combination of a twofold difference with a t value exceeding 99% confidence (P < 0.01), because these criteria allowed the inclusion of essentially all genes that had previously been identified as germline-enriched in a wt/glp-4 hermaphrodite comparison. Additionally, requiring a twofold difference reduced false positives, as the number of genes with two-fold difference and a P<0.01 only included ~100 genes more than with P < 0.001, and almost all genes showed germline expression by in situ hybridization. [cgc6390]:spermatogenesis-enriched
  Genes that showed decreased expression after 50uM DBAA treatment comparing with control. Differentially expressed genes (DEGs) were identified with a random variance t test and a significance analysis of microarrays (SAM) test. Genes were considered statistically significant if their p value was less than 0.05, the false discovery rate less than 0.3 and the fold change compared to control at least <= 0.67 or >= 1.5. WBPaper00045294:50uM_DBAA_downregulated
  FBF-associated probe sets (FDR <2.25%) SAM assigns a score to each probe set and estimates their false discovery rates (FDRs). SAM deemed 4722 probe sets as significantly enriched at an FDR of 2.25% or lower. WBPaper00035905:FBF-1_Associated
  Genes that are significantly down regulated in tdp-1(ok803) poly(A) RNA-seq verses in N2. DESeq v1.14, with cut-off p-value < 0.05 and FDR < 0.1. WBPaper00046012:tdp-1(ok803)_downregulated
  Coexpression clique No. 282, srj-21-srh-32, on the genome-wide coexpression clique map for the nematode GPL200 platform. All available microarray datasets for the GPL200 platform (Affymetrix C. elegans Genome Array) were obtained from the GEO repository. This included 2243 individual microarray experiments. These were normalized against each other with the software RMAexpress (Bolstad, 2014). Based on these normalized values, Pearsons correlation coefficients were obtained for each probe-probe pair of the 22,620 probes represented on this array type. The resulting list of correlation coefficients was then ranked to generate the ranked coexpression database with information on each probe represented on the GPL200 platform.     Expr2034407 Single cell embryonic expression. Only cell types with an expression fraction of greater 0.2 of the maximum expressed fraction are labeled (Full data can be downloaded from http://caltech.wormbase.org/pub/wormbase/datasets-published/packer2019/). The colors represent the broad cell class to which the cell type has been assigned. The size of the point is proportional to the log2 of the numbers of cells in the dataset of that cell type. Also expressed in (comments from author) : ASI + ASK amphid neurons. Brightest in ASK, weak in ASI and one other non-DiI stained head neuron pair (Hobert Lab 2005) Strain: BC14700 [srb-13::gfp] transcriptional fusion. PCR products were amplified using primer A: 5' [AGCTCGTTTTGTTGTAATTCTGTG] 3' and primer B 5' [TAATTCCCGCGATTTCAGA] 3'. Expr6246 Adult Expression: Nervous System; head neurons; Larval Expression: intestine; Nervous System; head neurons;
    Expr14492 The srb-13 reporter expresses GFP in 3 pairs of head sensory neurons called ASI, ASK, and AWB (amphid wing B), which extend dendrites with ciliated endings to the nose.
    Expr14496 Male SRB-13::tdTomato expression is observed in 2 pairs of nose sensory cilia, their corresponding periciliary dendritic domains, and in puncta within neuron cell bodies. Cilia location and morphology are consistent with ASI and ASK expression observed in the transgenic reporter. We could not detect evidence for srb chemoreceptor mRNA or protein expression in sperm or somatic gonadal cells.
