WormBase Gene ID  ? WBGene00000229 Gene Name  atp-2
Sequence Name  ? C34E10.6 Brief Description  atp-2 encodes the beta subunit of the soluble, catalytic F1 portion of ATP synthase (mitochondrial respiratory chain [MRC] complex V); atp-2 activity is required for embryonic and larval development past the L3 stage, as well as for normal mobility, pharyngeal pumping, defecation, growth rate, and larval lifespan; in males, atp-2 activity is also required cell autonomously in male-specific sensory neurons for response to hermaphrodite contact, the first step in a series of stereotypical male mating behaviors; in vitro, the N-terminus of ATP-2 interacts directly with the conserved PLAT domains of human polycystin (PC)-1 and C. elegans LOV-1, which is expressed exclusively in adult male sensory neurons and is also required for the response to hermaphrodite contact; atp-2 is widely expressed throughout development in both sexes; ATP-2 localizes to mitochondria and to cilia of male-specific neurons; in the male-specific CEM neurons ATP-2 colocalizes with PKD-2, the C. elegans homolog of human polycystin (PC)-2.
Organism  Caenorhabditis elegans Automated Description  Enables protein domain specific binding activity. Involved in several processes, including determination of adult lifespan; inductive cell migration; and nematode pharyngeal pumping. Located in mitochondrion and non-motile cilium. Expressed in HOB; head; ray neuron type B; and tail. Is an ortholog of human ATP5F1B (ATP synthase F1 subunit beta).
Biotype  SO:0001217 Genetic Position  III :-1.91727 ±0.020951
Length (nt)  ? 2120

In the pooled data set, 1453 C. elegans proteins were identified with a probability >= 0.9 according to ProteinProphet, of which 1165 proteins were identified by more than one unique peptide.   Genes that showed expression levels higher than the corresponding reference sample (embryonic 24hr reference). A Mann-Whitney U test with an empirical background model and FDR correction for multiple testing was used to detect expressed transcripts (Benjamini and Hochberg 1995). Genes and TARs with an FDR <= 0.05 were reported as expressed above background. Authors detected differentially expressed transcripts using a method based on linear models. Genes and TARs were called differentially expressed if the FDR was <= 0.05 and the fold change (FC) >= 2.0. To more strictly correct for potential false-positives resulting from multiple sample comparisons, authors divided individual FDR estimates by the number of samplesor sample comparisons, respectively. This resulted in an adjusted FDR of 1.3 * 0.0001 for expression above background and of 7.4 * 0.0001 for differential expression. Authors called genes selectively enriched in a given tissue if they met the following requirements: (1) enriched expression in a given tissue (FDR <= 0.05 and FC >= 2.0), (2) fold change versus reference among the upper 40% of the positive FC range observed for this gene across all tissues, and (3) fold-change entropy among the lower 40% of the distribution observed for all genes.   Maternal class (M): genes that are called present in at least one of the three PC6 replicates. A modified Welch F statistic was used for ANOVA. For each gene, regressed error estimates were substituted for observed error estimates. The substitution is justified by the lack of consistency among the most and least variable genes at each time point. Regressed error estimates were abundance-dependent pooled error estimates that represented a median error estimate from a window of genes of similar abundance to the gene of interest. A randomization test was used to compute the probability Pg of the observed F statistic for gene g under the null hypothesis that developmental time had no effect on expression. P-values were not corrected for multiple testing. [cgc5767]:expression_class_M

Strictly maternal class (SM): genes that are the subset of maternal genes that are not also classified as embryonic. Expr3208 lov-1 and atp-2 are coexpressed in the tail ray B neurons and HOB hook neuron as well as the male-specific CEM head neurons. ATP-2::GFP is found in a broad range of tissue types, making it difficult to ascertain ciliary localization. To look more carefully at ATP-2 subcellular localization, we examined colocalization of ATP-2 and PKD-2. LOV-1 and PKD-2 exhibit identical subcellular localization patterns. PKD-2::DsRed2 localizes to cilia and cell bodies of ray, HOB, and CEM neurons. ATP-2::GFP clearly colocalizes with PKD-2::DsRed2 in CEM cilia. In rays and HOB, ciliary colocalization of ATP-2 and PKD-2 was ambiguous due to the expression of ATP-2::GFP in ray neurons, support cells, and hypodermis.
