Genes that showed expression levels higher than the corresponding reference sample (L2 all cell reference). A Mann-Whitney U test with an empirical background model and FDR correction for multiple testing was used to detect expressed transcripts (Benjamini and Hochberg 1995). Genes and TARs with an FDR <= 0.05 were reported as expressed above background. Authors detected differentially expressed transcripts using a method based on linear models. Genes and TARs were called differentially expressed if the FDR was <= 0.05 and the fold change (FC) >= 2.0. To more strictly correct for potential false-positives resulting from multiple sample comparisons, authors divided individual FDR estimates by the number of samplesor sample comparisons, respectively. This resulted in an adjusted FDR of 1.3 * 0.0001 for expression above background and of 7.4 * 0.0001 for differential expression. Authors called genes selectively enriched in a given tissue if they met the following requirements: (1) enriched expression in a given tissue (FDR <= 0.05 and FC >= 2.0), (2) fold change versus reference among the upper 40% of the positive FC range observed for this gene across all tissues, and (3) fold-change entropy among the lower 40% of the distribution observed for all genes. The differentially expressed genes were filtered by fold change more than 2 and adjusted p-value < 0.05. The scatter plots were generated by the plot function in R.   Strictly embryonic class (SE): genes that are the subset of embryonic genes that are not also classified as maternal. A modified Welch F statistic was used for ANOVA. For each gene, regressed error estimates were substituted for observed error estimates. The substitution is justified by the lack of consistency among the most and least variable genes at each time point. Regressed error estimates were abundance-dependent pooled error estimates that represented a median error estimate from a window of genes of similar abundance to the gene of interest. A randomization test was used to compute the probability Pg of the observed F statistic for gene g under the null hypothesis that developmental time had no effect on expression. P-values were not corrected for multiple testing. [cgc5767]:expression_class_SE
Dietary restriction Transcripts that showed significantly increased expression after N2 animals were under dietary restriction (DR, OP50 OD = 0.1) from 3-day post L4 till 6-day post L4 adult hermaphrodite stage, comparing to under ad libtum (AL, OP50 OD = 3) condition.     Expr16264 We observed that NGN-1 is expressed during embryogenesis in the SMDD/AIY mother cell before its terminal division as well as in its sister cell, the SIAD/SIBV mother cell (cells identified by co-labelling with hlh-16p::mcherry, stIs10546). Following the terminal division, NGN-1 is detected in both the early postmitotic AIY neuron and early postmitotic SMDD neuron. NGN-1 subsequently disappears from the AIY neuron, being undetectable in AIY at larval stages.
Picture: Fig. 4A to 4C. [ngn-1p::ngn-1-gfp] translational fusion. A translational ngn-1::gfp fusion gene was created by an in-frame insertion of a gfp-coding sequence into the 3' end of the ngn-1-coding sequence flanked by the 12.4 kb 5' upstream and 1.5 kb 3 downstream genomic sequence. Authors integrated this ngn-1::gfp transgene into the C. elegans genome and found that the ngn-1::gfp transgene rescued the MI transformation of ngn-1(n1921) mutants (see Table S1A in the supplementary material), indicating that this ngn-1::gfp is functional. Expr9152 Developing embryos was found carrying ngn-1::gfp and NGN-1::GFP protein was present in the MI mother cell. By contrast, NGN-1::GFP was not detectable in the e3D mother cell, indicating that expression of ngn-1 is left-right asymmetric within this asymmetric cell lineage.
