WormBase Gene ID  ? WBGene00002989 Gene Name  lim-7
Sequence Name  ? C04F1.3 Brief Description  lim-7 encodes one of seven C. elegans LIM-homeodomain (LIM-HD) proteins and the sole C. elegans member of the Islet subclass of LIM-HD transcription factors; loss of lim-7 activity results in L1 larval lethality characterized by locomotion and morphological defects, a detached pharynx, body cavity vacuolization, and constipation; transgenic animals that are rescued for the lim-7(tm674) larval lethality are, however, sterile with gonad defects, suggesting a later role for lim-7 in gonad development; a LIM-7::mCherry reporter fusion is expressed in the nuclei of gonadal sheath cells, the URA ring motor neurons, and additional unidentified cells in the pharyngeal region; lim-7 reporter expression has also been reported for male tail neurons.
Organism  Caenorhabditis elegans Automated Description  Predicted to enable DNA-binding transcription factor activity, RNA polymerase II-specific and cis-regulatory region sequence-specific DNA binding activity. Involved in several processes, including gonad morphogenesis; head morphogenesis; and pharynx development. Located in nucleus. Expressed in several structures, including body wall musculature; head neurons; lumbar neurons; pharyngeal neurons; and somatic nervous system. Human ortholog(s) of this gene implicated in several diseases, including atrial fibrillation; diabetes mellitus (multiple); and heart septal defect (multiple). Is an ortholog of human ISL1 (ISL LIM homeobox 1) and ISL2 (ISL LIM homeobox 2).
Biotype  SO:0001217 Genetic Position  I :0.410259 ±0.006614

Genes that showed expression levels higher than the corresponding reference sample (L2 all cell reference). A Mann-Whitney U test with an empirical background model and FDR correction for multiple testing was used to detect expressed transcripts (Benjamini and Hochberg 1995). Genes and TARs with an FDR <= 0.05 were reported as expressed above background. Authors detected differentially expressed transcripts using a method based on linear models. Genes and TARs were called differentially expressed if the FDR was <= 0.05 and the fold change (FC) >= 2.0. To more strictly correct for potential false-positives resulting from multiple sample comparisons, authors divided individual FDR estimates by the number of samplesor sample comparisons, respectively. This resulted in an adjusted FDR of 1.3 * 0.0001 for expression above background and of 7.4 * 0.0001 for differential expression. Authors called genes selectively enriched in a given tissue if they met the following requirements: (1) enriched expression in a given tissue (FDR <= 0.05 and FC >= 2.0), (2) fold change versus reference among the upper 40% of the positive FC range observed for this gene across all tissues, and (3) fold-change entropy among the lower 40% of the distribution observed for all genes. WBPaper00066146:germline-inx-14(RNAi)_upregulated_PA14

14 Expression Patterns

Remark Reporter Gene Primary Identifier Pattern Subcellular Localization
Expr4566   Expressed consistently in the cytoplasm, and more variably in the nuclei, of 8 of the 10 sheath cells surrounding each gonad arm,
Expr4565 Five independent transgenic lines revealed similar patterns of expression in gonadal sheath cells 1 to 4 and in a few head neurons.
    Expr1031388 Tiling arrays expression graphs
Clone: pUL#JRH8C3   Expr7410 Early embryos show expression in a group of cells at one end. There is a complex expression pattern in comma stage embryos. Late embryos and L1s show strong expression in muscles of body wall, head and rectum. From late embryo to adult, expression is seen in the dorsal and ventral nerve cords and two other nerves close to the metacorpus of the pharynx. There is also weak expression in the posterior intestine.
    Expr15626
Picture: Fig. 3.   Expr8553 The transgenic animals displayed mCherry in all five pairs of gonadal sheath cells. However, fluorescence in Sh5 was only seen in a subset of the adult animals, suggesting lower endogenous lim-7 expression . As expected, the URA neurons also expressed lim-7(+)::mCherry. Moreover, at least 10 additional cells, which appear to be neuronal, expressed lim-7(+)::mCherry near the isthmus and terminal bulb of the pharynx in a similar region to the URA neurons. Late embryos also appear to express lim-7(+)::mCherry in the same region. The exact identity of these cells requires further confirmation as many different neurons reside in this region in addition to other cell types.

Expr2013153 Single cell embryonic expression. Only cell types with an expression fraction of greater 0.2 of the maximum expressed fraction are labeled (Full data can be downloaded from http://caltech.wormbase.org/pub/wormbase/datasets-published/packer2019/). The colors represent the broad cell class to which the cell type has been assigned. The size of the point is proportional to the log2 of the numbers of cells in the dataset of that cell type.     Expr1170027 Time-lapse fluorescence microscopy was performed, including DIC for morphology. Gene expression patterns were summarized in 4 manners: Average over time, Average over time and at different positions along the anterior-posterior (AP) axis, a voxelized representation over time, and on individual cells overlaid from a reference coordinate dataset (https://doi.org/10.1016/j.ydbio.2009.06.014). The analysis was done with a pipeline based on the multi-purpose image analysis software Endrov (https://doi.org/10.1038/nmeth.2478), which further is needed to browse the raw recording data. Thumbnail movies were also generated, using maximum Z projection for the 3D fluorescence channel. Raw recordings available in the Endrov OST-file format are available at https://www.ebi.ac.uk/biostudies/studies/S-BIAD191?query=S-BIAD191
