WormBase Gene ID  ? WBGene00009717 Gene Name  dep-1
Sequence Name  ? F44G4.8 Brief Description  dep-1 encodes a class III receptor protein tyrosine phosphatase (R-PTP)orthologous to human R-PTPs such as PTPRJ/Dep-1 (mutated in epithelialcancers; OMIM:600925); DEP-1 is required, redundantly with LIP-1 andLET-60, and downstream of LIN-12, to promote secondary over primary vulvalfate in the P5.p and P7.p lineages; DEP-1 is expressed in P5.p and P7.plineages, and dep-1 acts cell-autonomously in these lineages; DEP-1colocalizes with LET-23 in punctae, and binds LET-23 in vitro; DEP-1, withLIP-1, is also required for normal duct cell and excretory poredevelopment; dep-1 mutations are wild-type in isolation, but have vulvalphenotypes with added mutations in lin-15, lip-1, or let-60; DEP-1laterally inhibits secondary vulval fates in parallel with LIN-12/Notchsignalling; in primary (P5.p) vulval cells, LET-60/RAS-activated SUR-2inhibits dep-1 and lin-12 expression; since RNAi of 125 out of 165predicted C. elegans protein phosphatase genes fails to enhance lip-1mutations, the LIP-1/DEP-1 interaction is likely to be highly specific.
Organism  Caenorhabditis elegans Automated Description  Enables phosphatase activity. Involved in positive regulation of vulval development and vulval cell fate specification. Predicted to be located in membrane. Expressed in several structures, including P5.paa; P5.pap; P5.ppa; P5.ppp; and P7.paa. Human ortholog(s) of this gene implicated in several diseases, including breast angiosarcoma; carcinoma (multiple); and central nervous system cancer (multiple). Is an ortholog of human PTPRB (protein tyrosine phosphatase receptor type B).
Biotype  SO:0001217 Genetic Position  II :0.979807 ±0.00469
Length (nt)  ? 14003

Regulated By Treatment Description Algorithm Primary Identifier
Transcripts that showed significantly increased expression in L1 neural cells comparing to in adult neural cells. DESeq2 (v1.18.1) fold change > 2, P-adj<0.05, using BenjaminiHochberg correction. WBPaper00060811:L1_vs_adult_upregulated_neural
Transcripts of coding genes that showed significantly decreased expression in muscle. DESeq2 (version 1.24.0). Transcripts with a false-discovery rate adjusted p-value less than 0.05 were considered significantly differentially expressed. WBPaper00062325:muscle_depleted_coding-RNA
Transcripts expressed in neuronal cells, by analyzingfluorescence-activated cell sorted (FACS) neurons. DESeq. False discovry rate (FDR) < 0.1. WBPaper00048988:neuron_expressed
Genes that showed expression levels higher than the corresponding reference sample (embryonic 24hr reference). A Mann-Whitney U test with an empirical background model and FDR correction for multiple testing was used to detect expressed transcripts (Benjamini and Hochberg 1995). Genes and TARs with an FDR <= 0.05 were reported as expressed above background. Authors detected differentially expressed transcripts using a method based on linear models. Genes and TARs were called differentially expressed if the FDR was <= 0.05 and the fold change (FC) >= 2.0. To more strictly correct for potential false-positives resulting from multiple sample comparisons, authors divided individual FDR estimates by the number of samplesor sample comparisons, respectively. This resulted in an adjusted FDR of 1.3 * 0.0001 for expression above background and of 7.4 * 0.0001 for differential expression. Authors called genes selectively enriched in a given tissue if they met the following requirements: (1) enriched expression in a given tissue (FDR <= 0.05 and FC >= 2.0), (2) fold change versus reference among the upper 40% of the positive FC range observed for this gene across all tissues, and (3) fold-change entropy among the lower 40% of the distribution observed for all genes. WBPaper00037950:all-neurons_L1-larva_expressed

Genes with expression level regulated by genotype (N2 vs CB4856) at L3 larva and Late reproduction stage (96 hours at 24 centigrade). For model 2, authors used 100 permutations to estimate the FDR threshold. Per permutation, genotypes and ages were independently randomly distributed, keeping the among-gene structure intact. Then for each spot (23,232) on the array, model 2 was tested. The obtained P-values were used to estimate a threshold for each of the explanatory factors. Authors also used a genome-wide threshold of -log10 P-value = 2, which resembles an FDR of 0.072 and 0.060 for marker and the interaction age-marker for the developing worms and FDR of 0.050 and 0.065 for marker and age-marker for the aging worms. For the physiological age effect, authors used a log10 P-value = 8 in developing worms (0.012 FDR) and -log10 P-value = 6 (0.032 FDR). WBPaper00040858:eQTL_regulated_developing

6 Expression Patterns

Remark Reporter Gene Primary Identifier Pattern Subcellular Localization
No GO_term assigned.   Expr4213 Both reporters are expressed at the time of vulval induction at equal levels in P5.p, P6.p, and P7.p. After the first round of cell divisions, the translational DEP-1::GFP reporter is down-regulated in the primary lineage, but expression persists in the secondary vulval cells until the L4 stage. DEP-1::GFP expression is lower in P6.p than in P5.p or P7.p descendants in 82% of L3 and in 95% of L4 larvae (n = 26 and n = 21, respectively). A similar reduction of the expression in the primary lineage is observed with the transcriptional reporter, although the down-regulation in the primary lineage only becomes apparent at the Pn.pxx stage. dep-1p::gfp expression is lower in P6.p than in P5.p or P7.p descendants in 80% of the L3 larvae (n = 78). In most cases (e.g., 17 out of 18 larvae at the Pn.px and Pn.pxx stages), DEP-1::GFP expression is low or absent in cells expressing high LET-23 EGFR levels and vice versa. Most of the DEP-1::GFP fusion protein is localized in intracellular punctae that partially colocalize with intracellular LET-23 EGFR.
