WormBase Gene ID  ? WBGene00000415 Gene Name  ced-1
Sequence Name  ? Y47H9C.4 Brief Description  ced-1 encodes a single-pass transmembrane protein homologous to human CD91, a low density lipoprotein receptor; CED-1 is a component of the apoptotic pathway and functions to initiate a signaling pathway in phagocytic cells that promotes cell corpse engulfment, phagosome maturation as evidenced by enrichment of PtdIns(3)P, DYN-1, and RAB-5 on phagosomal surfaces and, ultimately, apoptotic cell degradation; CED-1 is expressed on the plasma membrane, engulfing pseudopodia, and nascent phagosomes; CED-1 interacts physically with the secreted transthyretin-like protein TTR-52 and with CED-6, which colocalizes with CED-1 at at the plasma membrane and around engulfed apoptotic cells.
Organism  Caenorhabditis elegans Automated Description  Enables scavenger receptor activity. Involved in several processes, including cytoskeleton organization; phagocytosis; and response to stress. Located in several cellular components, including phagocytic cup; phagocytic vesicle membrane; and pseudopodium membrane. Expressed in body wall musculature; engulfing cell; hyp7 syncytium; and muscle cell. Human ortholog(s) of this gene implicated in congenital myopathy 10B and early-onset myopathy-areflexia-respiratory distress-dysphagia syndrome. Is an ortholog of human MEGF10 (multiple EGF like domains 10) and MEGF11 (multiple EGF like domains 11).

Transcripts expressed in neuronal cells, by analyzingfluorescence-activated cell sorted (FACS) neurons. DESeq. False discovry rate (FDR) < 0.1. WBPaper00048988:neuron_expressed
adult vs dauer larva Transcripts that showed differential expression in adult vs dauer lava in N2 animals at 20C. N.A. WBPaper00050488:adult_vs_dauer_regulated_N2_20C
mRNAs that showed decreased expression in 1 cell mebryo comparing to in oocyte, according to RNAseq analysis. Gaussian error propagation. As cutoff for the up-regulated genes authors used log2 fold change > 1 and P < 0.05 and as cutoff for the down-regulated genes authors used log2 fold change < -1 and P < 0.05. WBPaper00045420:fertilization_downregulated_transcript
Genes that were upregulated in lin-15B(n744). For each gene in each microarray hybridization experiment, the ratio of RNA levels from the two samples was transformed into a log2 value and the mean log2 ratio was calculated. The log2 ratios were normalized by print-tip Loess normalization (Dudoit and Yang, 2002). All genes with a false discovery rate of <= 5% (q <= 0.05) (Storey and Tibshirani, 2003) and a mean fold-change ratio of >= 1.5 were selected for further analysis. WBPaper00038168:lin-15B(n744)_upregulated
Bacteria infection: Enterococcus faecalis Genes with increased expression after 24 hours of infection by E.faecalis Fold changes shown are pathogen vs OP50. For RNA-seq and tiling arrays, log2 fold changes between gene expression values of infected versus uninfected nematodes were calculated. For log2 fold changes > 0.00001 the values > 81.25th percentile were defined as up-regulated and for log2 fold changes < -0.00001 the values < 18.75th percentile were defined as down-regulated. WBPaper00038438:E.faecalis_24hr_upregulated_TilingArray

Maternal class (M): genes that are called present in at least one of the three PC6 replicates. A modified Welch F statistic was used for ANOVA. For each gene, regressed error estimates were substituted for observed error estimates. The substitution is justified by the lack of consistency among the most and least variable genes at each time point. Regressed error estimates were abundance-dependent pooled error estimates that represented a median error estimate from a window of genes of similar abundance to the gene of interest. A randomization test was used to compute the probability Pg of the observed F statistic for gene g under the null hypothesis that developmental time had no effect on expression. P-values were not corrected for multiple testing. [cgc5767]:expression_class_M

Genes with expression level regulated by genotype (N2 vs CB4856) and age at old adults stage (214 hours at 24 centigrade). For model 2, authors used 100 permutations to estimate the FDR threshold. Per permutation, genotypes and ages were independently randomly distributed, keeping the among-gene structure intact. Then for each spot (23,232) on the array, model 2 was tested. The obtained P-values were used to estimate a threshold for each of the explanatory factors. Authors also used a genome-wide threshold of -log10 P-value = 2, which resembles an FDR of 0.072 and 0.060 for marker and the interaction age-marker for the developing worms and FDR of 0.050 and 0.065 for marker and age-marker for the aging worms. For the physiological age effect, authors used a log10 P-value = 8 in developing worms (0.012 FDR) and -log10 P-value = 6 (0.032 FDR). WBPaper00040858:eQTL_age_regulated_aging

Strictly maternal class (SM): genes that are the subset of maternal genes that are not also classified as embryonic. A modified Welch F statistic was used for ANOVA. For each gene, regressed error estimates were substituted for observed error estimates.     Expr802 ced-1 was expressed at high levels in cells that can function as engulfing cells. Hypodermal cells, and intestinal and pharyngeal muscle cells. The earliest GFP signal observed was in the four intestinal precursor cells in 50 to 100 cell stage embryos. In embryos at the 250-cell stage or older, CED-1::GFP was visible in hypodermal cells, intestinal cells, and the entire pharyngeal primordium. This expression pattern persisted until hatching. During larval development, intestinal cell expression diminished, but expression in hypodermal cells and in all pharyngeal cells remained strong. GFP signal was also observed in body wall and vulval muscles, and in many neurons in the head and ventral nerve cord In L4 larvae and adult hermaphrodites, the strongest CED-1::GFP signal was observed on the surfaces of the gonadal arms. The GFP signal was localized to cell surfaces in all cells in which expression was detected
Expr14254 A 5-kb ced-1 promoter reporter -Pced-1::myr::mCherry reporter- at the adult stage displays expression in syncytial hypodermal cells, which envelop the main body of worms, in gonadal sheath cells and Body wall muscles.
